We are getting our rental car in Innsbruck and driving up to Frankfurt for our flight home - this is in May, 2013. We are traveling with friends who have never been in Germany or Austria and we wanted to drive/stay at some great towns along the way. We are looking at Mettenwald/Garmisch and Salzburg/Hallstatt before we drive up through Munich.

Are we missing a great area/town ???

Sounds like a lovely drive! Salzburg is definitely worth your time, but it's not really on your route, is it? And I don't know about Hallstatt, Mettenwald, or Garmisch, but it also looks like your route will be taking you through Ulm and Würzberg, both of which are nice little cities I passed through some years ago. Birthplace of Albert Einstein, Ulm has a university vibe and cobblestone-street old town, and its Gothic church has the world's tallest steeple. Würzberg is another university city of similar size, with a nice Romanesque cathedral, a UNESCO World Heritage palace called the Residenz, and an interesting little Jewish museum, among other things.

We may have to make Salzburg part of the drive !

There are so many choices it is hard to recommend just one.  Garmisch is really great, and so is nearby Oberammergau, home of the famous passion play every 10 years.

Southern German and Austrian towns are really beautiful because of the nature and ambience. I would love to visit many towns if I get a chance to go there.

Chaffhausen, Lake Constance. St. Gallen and Tübingen are some the most famous and beautiful towns, everyone would love to go and visit in Southern German/Austrian.

There is a lovely route northwards from Fessen in Bavaria to Wurzberg called the Romantic Road, with lots of picturesque little towns on the way. If I remember correctly it took us about 3-4 days to complete the route.  Our favourite town along the road was Rothenburg.  We really enjoyed our holiday in Southern Germany.  Another place we particularly liked, which is a bit off your route, but just for the record, was Meersburg on Bodensee (aka Lake Constance).
