I live in the United States and am planning a trip to Namibia. I see one itinerary that has a layover at Johannesburg of only about 1 hr. 20 minutes. If I'm flying on South African Air, can I check my luggage all the way through to Windhoek, or will I have to go through customs again in Johannesburg?  Will 80 minutes be enough time to do this?  If I have to switch to Air Namibia in J'burg, will that change whether I have to take my luggage through customs again at JNB?  Thanks for any help anyone can give.

More than likely you'll need to collect your luggage in Johannesburg and recheck it for Windhoek. It's hard to say if 80 minutes is enough. Consider if you have any delays on the US to JNB portion of your trip. Your 80 minutes could turn into 40 minutes quite quickly.

Processing through customs is just one of those necessary but unavoidable steps any time you leave one country and enter another. Just plan on having to gather your luggage in JNB and officially enter the country through customs.
Can you not fly into Cape Town? Much better choice for airport. Smaller more efficient.
