Hola,
Planning a trip to Peru early October, just over two weeks. Any tips on how to travel around, must see places, alternative routes, north or south?
I am thinking of going to Cuzco, Machu Pichu and Nazca line. Budget permitting I'd love to go to Galapgos as well. But I am very open to suggestions.
Any help would be really appreciated.

To see the Nazca lines, you should be a little flexible. Sometimes the small planes don't fly if the weather is bad or there can be delays.
Many people like to go to Arequipa and Colca Canyon, which is a short 45 min flight from Cusco.
There are several ways to organize your international flights in order to visit both Galapagos and Peru.

Yes, the areas around Juliaca and Puno seem vulnerable to protests. Although there has been violence, the protests are mainly an annoyance to travelers who can get stuck when roads are blocked. Our guides try to stay ahead of the protestors and we keep "our ear to the ground."
But recently, we have stopped recommending people to this area because of the potential for travel disruptions. There are plenty of other destinations, but it's a shame, because it's an incredibly awesome place to explore, for many reasons.
Perhaps with the new president, things will stabilize.

It looks like you are focused on the South of Peru, which is a fabulous area. You could easily spend two weeks there walking, eating, seeing ruins, trekking, etc.!
In terms of doing the Galapagos plus the other destinations you´d like to check out - look at spending five days cruising the Galapagos and then you should have enough time to see the other places. Cusco and Machu Picchu are one hub, Lima and Nazca are another. It´s tight, but you could do it.
In terms of traveling - it all comes down to money versus time. If you have a lot of time but not a lot of money, you can take buses around the South of Peru. Otherwise, you can fly or take private transport. Faster but more expensive. You´ll need to fly to Ecuador for the Galapagos.
Other places you should consider: Peru´s Sacred Valley is full of beautiful Incan ruins (Ollantaytambo, Pisac) and great activities like biking, horseback riding, rafting, etc. You might also consider the Peruvian Amazon, especially the Manu and Tambopata reserves - very cool places, although you wouldn´t be able to do this and the Galapagos. Everyone is right, Lake Titicaca is a fabulous destination, but it´s been hard to get there in the past month due to protests (a silver mine wants to open a branch in Puno, the locals are concerned about polution, exploitation, etc.) so keep tabs on that if you are interested in going.
When you check out guide books, I´ve found Frommers more helpful than Lonely Planet for this particular area.
