Rubin Museum
The Rubin Museum of Art in Chelsea -- a collection of art and artifacts from the mountains and valleys of Tibet, Nepal, northern India and Bhutan. Statues, embroidered fabric, lots of good karma.
Hispanic Society of America in Washington Heights -- terrible name for one of the best hidden gems in town. The largest collection of Velasquez outside of the Prado in Madrid, plus priceless sculptures, manuscripts and more.

The small Museo del Barrio, at the top of Museum Mile, has a variety of incredible Latino art (classic and mixed media).
The Transit Museum. One can see the old subway cars and the images of trolly cars. It is about city nostalgia.
The Morgan Library, of course.
My Favorite boutique museum in NYC is the Morgan library and museum, the architect is phenomenal and it has so much to offer. The Frick collection is also something to Marvel.
